I have Kotak Mahindra Bank debit card But could not find any Option to pay from Kotak Mahindra bank debit card in Irctc.

In IRCTC you can pay by Kotak Mahindra Bank debit Card by selecting any of Visa / Master Card payment option given in Payment Gateway / Credit card option in IRCTC. You can choose any ICICI, HDFC, AXIS or CITI Bank Visa / Master Card payment option to pay from Kotak Mahindra Bank debit Card.
This is only for Visa / Master Card.
